It was using the RCDefaultApp program: though I think there have been some issues with getting RCDefaultApp to work with the latest versions of Mac OSX.

I then reinstalled Firefox for other purposes, and the link would then open Firefox. Previously, when I right clicked on the zotero://select/items/0_SG5DM29B, it would take me to the item in freestanding Zotero.

Sometimes you need to change the Default App for MAC OSX and this is simplest way to fix this small annoyance.

Reverting to the system default does not work for all types, unfortunately. The default application for a file extension overrides the one for the file type. If a file has a creator, that will also override any settings here. These defaults can be overridden on a per-file basis using the Get Info panel in Finder. MacOS X uses the extension and file type settings to choose the application when opening files, and Safari and other applications use the URL and MIME type information for content not related to a file. Additionally, it allows setting the action when using certain types of digital cameras, FireWire webcams, CDs, and DVDs. RCDefaultApp is a preference pane to set the default application used for various URL schemes, file extensions, file types, Uniform Type Identifiers (UTIs), and MIME types.

I also use different outlining apps which use OPML formatted files (mostly Mind Node, Tree, Scrivener – OPML is useful for transferring outlines between applications. As part of the writing workflow, I have several text editors for editing raw text when I’m writing in Markdown.
